Thanks for the reply. You gave me the great clue. You’ve been right. It is much simpler to do it from Google Analytics. I’ve just added 2checkout.com as referral and hopefully GA will override it as a referral.
Make sure you are using Universal Analytics
1. Admin -> Property Settings -> Tracking Info -> Referral Exclusion List
2. Add Referral Exclusion
3. Insert referral domain – my case was paypal.com but you may have this issue with others – key here is to identify any domain that might be hijacking ecommerce transactions. So if you are seeing anything that has ecommerce credit that you don’t think should; add it

It can be also done using the plugin by adding some suffix to some code (couldn’t bother with this).. but the idea is to exclude payment gatevay as a refferer.
