Yes, there was a browser related upload issue that was fixed in version 1.2.1.

As mentioned in the upload page:
There is always possible to use FTP as a way of upload if the in-browser upload fails.

I am sorry it did not work right-away. But sometimes it is hard to test all browsers on all platforms to ensure everything works.

My usage case is that the site is developed/maintained on a dev server & then synced to the live server using a command line script. I was just wondering if I can simply add a command to remove the cache files.

I assume you need to change the button images.

In short, with the current version of the plugin (1.0.5), this is not possible. I have added this feature to my todolist.

If you are experienced webdev and do not have time to wait, you can enhance the plugin code so it outputs the themeUrl setting, using which you can set the skin/theme the each rotation uses. More details: https://www.yofla.com/3d-rotate/support/manuals/integrating-into-a-webpage/
