The XML Sitemap in the WordPress SEO plugin by Yoast seems to work fine with multisite and domain mapping.
I have it network activated on one multisite installation, and that works fine. In another installation I accidentally activated it on a single site, which resulted in the plugin disappearing from the plugin list of that site. No settings or whatsoever showing in the admin menu.
I had the same problem, which occurred after changing some of the images in the gallery. It’s an issue with the timthumb cache. Go to “wp-content/uploads/slideshow-gallery/cache” and remove the cache files. Also empty your browser’s cache. This solved it for me.
I’ve installed the plugin in my WP 3.3.2 Multisite installation and encounter the same problem with the calendar not showing. However, in my case the css and js are called correctly.
I had the same problem, although the error only showed on one of the sites in my multisite installation. The other sites weren’t affected. The error first occurred when trying to add a menu item, which thus failed.
After upgrading to the dev version, adding a menu item worked, but the error is replaced by another one, saying “Warning: Invalid argument supplied for foreach() in /home/username/domains/domainname.com/public_html/wp-content/plugins/wordpress-seo/inc/wpseo-functions.php on line 407”.
When trying to change to the default 2011 theme, I get the following error:

This was a case of reading the readme file well and using the right shortcode.
Using [slideshow showthumbs=”false”] did the trick.
Still, changing it in the settings area doesn’t seem to work though.This is a great plugin, but I encounter the same problem as mentioned above.
I cannot disable the thumbnails. Neither using the shortcode, nor using the plugin settings. CSS is a temporary solution, but I wished either the shortcode or the plugin settings method would work.

I didn’t see anything in the changelog, so I wonder if this has been included yet.
I just checked the developers website and it seems that more people have problems with a multi site installation. Guess I’m lucky.
According to the developer, he hopes to release a version with multi site support soon.
I have the plugin activated on a single site in a multi site environment without problems and it is working fine.
I tried to activate it network wide in another installation and there I get the same issue as you have. I noticed that in a multi site install, all the menus of all the different sites are shown on every site, as well as in the network admin section.
Seems to me that it doesn’t support a network wide install.
I would suggest looking into the single site activation once more and find another solution for the permission problem. As I said, in my multi site installation, single site activation worked fine.

I’ve already find the problem.
For some reason the subdomain wildcard in Apache had disappeared. Adding it again fixed the problem. (The fact that I was redirected to a site outside WordPress should have been a clear hint right away that the problem was outside WP).Information about the subdomain wildcards can be found here.
I removed the plugin and re-installed it and now it seems to work fine. Not sure what the problem was, but is is solved.

I have had similar problems which in my case were caused by the database transfer. After setting up the form again from scratch on the live site, everything worked fine.
