I’m experiencing a similar issue. I set the fadeIn/fadeOut in the ‘Advanced’ settings, but the values don’t appear to save – have you checked to see if the settings are actually saving?
Checking the HTML output for the popup also reveals that a CSS class called ‘undefined’ is also output with the other animation CSS classes, suggesting there is an issue with the PopupBuilder code that saves and outputs the animation effects.
