This feature isn’t available yet. I can start on some of this for now though. Right now, you can only limit the popunders to specific post types.

/wp-admin/options-general.php?page=ultimate_popunder
This will allow you to change it. By default it is set to 75% width and height. Just change this to your desired percentage.
They were indeed set. I have decided to go with the W3TC CDN options for S3.
