It’s looking like it could be a Plesk update is required on the server, apparently, there have been some issues with the PHP configurator in Plesk if that works I will post it here.
That’s because I found the reason why, it only seems to appear if you have a Google plugin activated on the website and in the second case the UA number had changed as the client had multiple accounts when we first set the site up.
I have just tried this with all plugins except for WP GDPR compliance deactivated and still didn’t get the cookie bar, I can also confirm that wp_head(); and wp_footer(); are both in place on the header and footer. The two sites are both installed on the same dedicated server with the same server settings.

I was just wondering if you ever managed to resolve this problem as I’m trying to do this myself at the moment.
I have used the tracking code manager to add the google site tag to the global site <head> and again to add the Adwords event snippet to the checkout page which is showing on the page code correctly.
I have also added the button onclick value to payment.php which I have added to my child theme directory with the following structure woocommerce>checkout>payment.php. This code is also showing correctly on the checkout page but I can’t help thinking there needs to be a link of some kind between the brackets.

Did you get a chance to find out what the link should be?

Yes I am, as it happens I found a workaround using Beaver themer, it allows you to set up template parts and apply them to hooks in the theme, so i can now add a background image to the header and a few other items to the individual job pages. A short code would have been easier though.
