Just to see if changes are taking effect, I have removed the www. part from all the settings mentioned above. The change reflected immediately.
The wrong links now became:
https://https//domain.com/wp-admin/network/indigocard
https://https//domain.com/wp-admin/network/sites.php
https://https//domain.com/wp-admin/network/settings.php
The repeated https// is still there.
