Is the link same for all of them, if this is the case, you can simply update post meta table for all post with that link, if its different, then i think you need to do it manually bcoz its not fixed that which url goes in which post.

yes, you can use multisite feature of wordpress for your task.

I think you wont need to create different header files, you can do it in 1 single file by querying post type of those taxonomy terms using wp query

try resetting your permalink structure from settings->permalink.

The best way to edit any theme is to create child theme

By default, it should work when you put HTML in “text” tab, then on front end you will get properly formatted structure and not the HTML code, it also depends on your theme which you are using, have you tried this issue with default wp theme(2012,2014 etc) ? is that same thing happening for default ?

@onyejemechimere :- If you have backup of your theme folder then grab taxonomy.php from there and uplaod it, otherwise ask your host they must have backup of those files.
