Hi, same Problem here.
The Plugin have a checkbox to activate SSl-FTP?! I use the SSL-FTP on WordPress 4.01 + BackWPup 3.1.3 and it works like a charm.
the other Website Wordpress 4.1 + BackWPup 3.1.4 and the same error as the thread starter.
