Hi,
I just had to fix my entire site due to a plug in destroying all my perma links. Every link I clicked on gave a 404 error. Are you running any category exclusion plug-ins. Just a short in the dark, de-activating my plugins got my site back up again. Though I am going to have to re-tweek it to get it back like it was.
