My project might be a little smaller than yours but I think some of the principle is the same.
We are investigating a b2b and b2c (multiple POS) all consolidated into one wordpress installation.
Our b2c front is ready for demo, so now I am going to create a series of b2b pages and remap them to a subdomain.

Is that something you’ve considered? Doing it like this I believe you won’t have to worry about product sync issues between sites because wordpress should treat it like one site.
