Dont know much about the All in One SEO plugin, check the version number compatability etc. Probably best to get the authors help if you are doing everything correctly.

Definitely read up the same about using the noindex on pages etc that have no specific value, something about using your link juice effectively.

I think it definitely plays a part in your ranking especially if your theme does not incorporate the basics properly such as the title etc. I have used a fair few themes.
