Yes the HomePage has its own design and content when the plugin is activated and if you want to have any other content apart from plugin’s then you need to deactivate the plugin.

For header and footer background color to appear, you need to first remove the background images of header and footer from Appearance > Customize > Theme Colors: Header Background Image and Footer Background Image. As the image will override the colors.

So remove the images and then apply color. Save it and then check.

You can add the content for issue form Magazine > Issue > description. That description will be visible on homepage below the cover image of current issue.
We have not provided description to be displayed on issue listing page. But if you need that, then you can provide the admin details.

Yes we have kept a no-image to appear whenever no featured image is set. You can remove it by removing the piece of code provided above.

Sorry for replying late.
Sidebar is not appearing as your reading settings are “your latest posts” and your homepage displays latest posts.

To get the sidebar on homepage, change the reading settings from Settings > reading.
Instead of “Your latest posts”, set “A static Page” and in that select the page that you want as your home page. Also in pages > your selected homepage, choose the sidebar from layout options. This will create the sidebar on homepage.

To layout content of past issue in a centered list, you need to select the past issue category in current issue also. Then only they will be displayed in center for current issue.

We have made plugin for issue base magazine. In that when u click on add new magazine that means you are creating new article for particular magazine category and particular issue. and yes you are right that Issue is a way of saying a collection of chosen posts/articles. In wordpress post is default so we have made this plugin for only articles based on issue. And if you want to create blog only then u go with default WordPress post.
