Try going into your options and seeing there the galleries are being uploaded to. Just to be sure, make sure they are being uploaded to the /wp-content/gallery/
Change that as necessary. Also, try disabling flash uploader. I just had a lot of trouble figuring these two things out, and I hope they help you!
