My project is on WP V3.5 and the latest update of this plugin requires 3.8.5 or higher so I’m not able to update the plugin. It is quite a big project so is there a possibility that I might break something while updating my WP version.

No, the Uncategorized category can not be removed. The if yo have no categories then the FAQs by default goes under this category. But if you have multiple categories you can uncheck the FAQ from the Uncategorized Category.
