Jetpack should function with no problems on WordPress 3.5.
Can you let me know what happens when you try to access your stats–are your old ones simply missing, or does an error occur? When did this issue begin?

You’ll want to ensure that your theme’s comments template is fully update to date. If in doubt, try one of the WordPress default themes (like Twenty Twelve) and see if the problem exists there.
You will also want to try disabling any other plugins that you have enabled to ensure that nothing is interfering.
Jetpack should work just fine with WordPress 3.5. Your best bet will be to disable Jetpack, then re-enable it: that should resolve any issues you’re experiencing as a result of modifying the plugin.
