If I use the Clone Over add-on what happens to my main site (non WP)? Is it recoverable?
As things stand, main site is
https://www.contemporaryenergy.co.uk/
WP site is
https://contemporaryenergy.co.uk/wordpress/OnlineShop/
But I am trying (and failing miserably)to get the WP sub to run as
https://www.contemporaryenergy.co.uk
(with or without the www.).

Perhaps you could consider modifying the online help/screenshots etc to include [faq category=”your-category-slug”] as that makes it so clear for dummies like me. The current explanations didn’t work for me.
