I have finally found the bug.

Please someone check and try to set over 30
variations of certain products and set it to hide if it is out of stock.

If it is under 30 then HIDE out of stock option works.
If it is over 31 then all variations appear no matter how stock is.

Sorry but there is a bug WooCommerce 3.0.
