since it is live it doesn’t, infact it is better to handle the search from the server instead of handling it from client side
install mysqltuner first and check what it recommends
to update the timeout follow this tutorial

how can i see what you are trying to do, maybe some screenshots and/or backend access for a test site can help me
this is not a problem with the plugin, increase the mysql connection timeout and ajaxy will deliver results from the first search

you can modify the search link from ajaxy general settings in the backend
you mean deleted from wordpress or you can’t see them in the plugin?
