This user was having the same problem you are, from what I can tell. Maybe his solution will work for you.
I had a similar problem recently on my own multisite, with mapped domains attempting to use the main site’s certificate. The solution there ended up being to edit the httpd.conf file. In my case, ServerAlias was set to https://www.domain.com, but we needed to change it to *.domain.com and that fixed my particular problem.
These are two rather specific solutions that may not be of any help to you, but it should give you a couple of new places to look.

Do you have any plugins installed? If so, please disable them all, and try reloading your site. If it works, go back and re-enable each plugin individually until you find the one that breaks it. You will then know to either update that plugin or stop using it with your particular theme.

In reply to: Main site loses permalink sometimes and returns 404Vayu, since you experience the problem on your production server but not on your local server, I wonder if this is not a permalinks issue at all but rather a hosting setup issue. I know you spoke with them once, but I wonder if you could check with them again to verify that httpd.conf file is set up correctly. I am far from an expert on multisite, and this is a shot in the dark, but since you are at a loss to even recreate the problem I thought I would throw this out there as another possible avenue to pursue. I recently had a 404 problem on my multisite, though it was very different from this (all subsites returning 404 when looking at http version, but working when looking at https version) and it turned out my httpd.conf file was set up incorrectly at the host. This would not explain why it happens sometimes and not others, but it’s a place to look. Ask them to actually open it up and visually verify that the settings are correct.

No. It looks like there is another situation causing a cascading series of problems, namely the httpd.conf file at my host. It doesn’t seem to involve this plugin at all, so I will mark this as resolved and re-post if I am still having problems. Thanks for your response.

“Error: Error Redirection The site is redirecting the request in a way that they will never complete . This problem may sometimes occur if cookies are disabled or rejected.”
You have a redirect loop of some sort. Since it happened after an update, a very likely candidate is a badly-coded plugin that is causing a conflict. I would start by disabling all plugins to see if that fixes the problem. If it does, then re-enable them one by one until you find the one that breaks it again. You will then know not to use that plugin any longer.

You might need to try using an FTP program such as Filezilla, if 123Reg don’t allow you to upload through the file manager. I am not familiar with their setup, however.
Actually, I was mistaken when I said putting a cert on the external domain would fix the https issue. I’ve tried this, and I get an error saying that the external domain is trying to use the wildcard certificate for the multisite. Why would it be trying to do this?

In reply to: Mapped domain redirects and subsite HTTPS issuesJust an update–I think I had a number of issues going on. The biggest problem was solved by moving my multisite back to my old server. Something about the new server (LiteSpeed) just wasn’t jibing, and even the server admin couldn’t figure it out.
Once I moved back to my old server, domain mapping functioned properly once again.
