Try to clear your site and browser cache. It seems the modified JS script hasn’t been loaded. Your modified file looks good.

You need to change the code in the file includes/js/shortcode-button.js:15 and includes/js/shortcode-button.js:18.

You can add the wrapping html code directly in the editor without changing the shortcode input. You can do so like this: <p>[dropcap]This[/dropcap] is a text.</p>

Plugin or theme updates can also cause the conflict.

You may also want to try to revert to default theme twenty seventeen temporarily to see if the issue persists.

If it happens recently, it’s probably plugin conflict. You need to troubleshoot it by deactivating other plugins one by one until the issue disappears.

Does the same issue happen in the classic editor or only Gutenberg editor?

Actually I no longer can maintain this plugin. So I am still looking for a developer who want to take over and maintain this plugin.

For the issue, can you try to add html <p> tag manually to the paragraph that has shortcode and footnote? Don’t forget to close the tag with </p> in the end of paragraph. You can add it via Text tab in the classic editor.

I am not familiar with TinyMCE Advanced plugin. There might be a plugin conflict. You may want to try other plugins in the WP.org repo to be able to use the plugins together.

Can you temporarily switch the theme to default WP theme such as twentysixteen? Is the paragraph still output outside the <p> tag? I guess it might be a theme conflict.

From the page I see the paragraph that has the drop cap is put outside of the <p> tag. What happens if the drop cap is set manually using the shortcode?

Actually I’ve been very busy with works so that I haven’t been able to update my WP.org plugins. Actually the plugin is still working but the readme.txt file that’s responsible for the version message is outdated. I’ll try to update the readme.txt files of my plugins.
