Never found the problem, but upgrading to v2.1 solved it.
Fancy URLs problem? I have my permalink structure set to /archives/%year%/%monthnum%/%day%/%category%/%postname%/. Are you saying that that could be causing the problem?
/archives/%year%/%monthnum%/%day%/%category%/%postname%/
Have you checked to see where the queries are coming from, or can you see what the queries themselves are?
