I figured it out. Wp-Staging only supports staging the subsites of multisites and not the entire network. Duplicator could do it for the network, but it would have to be quite manual without the push and pull features.

Hmm…its not a good thing that I am experiencing the same problem 2 months later and the devs haven’t bothered to respond. Circumstances like these help me to avoid plugins which will probably be abandoned. I guess its wpcore or installation-profiles for me…

Okay, problem is solved!

Here is what fixed this issue:

Just add:
<Directory /var/www/MY_WP_INSTALLATION_DIRECTORY>
AllowOverride All
</Directory>

To /etc/apache2/apache2.conf

So glad it is working! Still I find it strange that it worked on single site without this added code, but on multisite it had to have it. Does anyone know why?

If this has happened to you and you need access to your site, simply ftp into wp-content and rename ithemes-security-pro to old-ithemes-security-pro to disable the plugin. Now you should be able to go to yoursite.com/wp-admin and login. Before setting up 2 factor authentication you must first confirm ithemes security email is working in the notifications center found in security->settings.

Julie, you can manually restore your site using your previous backups found at your remote storage location. Download the backups to your pc, from Gdrive, Dropbox, etc. Next upload all the files to plugins/updraft folder. Navigate to updraft->restore page. Click rescan local files and click restore all button for the row which corresponds to the manual files. You should notice they are already present now and don’t need to be downloaded (thats the broken part). Your restore should work fine. As for the hacking, you should install sucuri and bps!

We are all waiting for a fix. In the meantime millions of users are at a standstill. It should have never broken. Its really not okay at all.
