I had to come back and tell you how I fixed my problem. Maybe it will help someone. long story short it seems to be a jetpack issue.

When I deleted the ‘duplicate’ post in my sub-domain (where all my comments were ending up) I saw that the site was hanging trying to load jet-pack.

My sub-domain was using the same username as my main site. The sub-domain wordpress instance was signed on to jetpack. So I signed it out. Which signed me out on my main site too. So I moved all the posts in my subdomain to a different author and re-connected my main site to jetpack.

now all comments made on my “problem” posts are showing up on my main site and not my sub-domain.

how safe would it be to be export my comments from my sub domain and import them back to my main site?

i have the same thing happening to me. i hope you get a response. and i just noticed this error it looks like it started in november last year.
do you have akismet (spam and comment) plugin activated?

so this error is related to the Super Cache plugin! ok thanks
