Regretfully, there is no way to do it from settings. It could be achieved with custom coding, but it is out of the scope of our service.

Thanks for your post.All the capabilities you’ll see on the plugin starting with atum_ are our custom capabilities. You can assign them all to the Manager role or just some of them, according to your needs.

I’m sorry about the trouble you faced.
As I understand you are talking about the category dropdown in Stock Central, aren’t you?
The only changes we’ve made lately to the dropdown could only affect if you’re using WPML.
The dropdown only hides those categories that don’t have products (they are empty).
We aren’t aware of any current issues with this or any specific incompatibility with any plugin that may affect this.
Anyway, you should check that the counters of your categories are correct and if they are not, you need to regenerate them https://woocommerce.com/document/understanding-the-woocommerce-system-status-report/#section-16
