1. You can hide posts count for some categories only with a plain CSS. There is no special option for this at Iks Menu.
2. You can exclude specific categories with a special options “Exclude terms” at Data tab

There is no special setting for this at Iks Menu, but you can do it with a custom CSS settings applied to the menu container.

Hello! Sorry, but right now you can’t show only posts without categories. Iks Menu was originally created to display taxonomies (categories).

The problem is not connected with Iks Menu, but with your theme.

You can try to add these styles to your WP and the problem should be fixed:
