Try to order your product categories at WooCommerce categories page and use ?Menu order? for setting ?Order by? of Iks Menu.

Can you try your categories list widget with another plugin?
We tried to debug your categories at our end and everything works and displays correctly, no duplicates and no incorrect items.

The issue was resolved: Categories was not shown because of enabled “Hide empty terms” setting.

If you don’t see the categories in preview – that means, this is not a cache problem.
Probably your settings configuration at Data tab is wrong.

Are you seeing the newly added categories at Iks Menu preview in your WP admin? There is no cache.

Probably before deleting WP Super Cache you need to firtsly clear it’s cache.
