Thanks for the update. This now sounds more like a scripting conflict; I’d recommend trying the steps here: https://docs.woocommerce.com/document/how-to-test-for-conflicts/
If you temporarily disable all plugins except PayPal Checkout Gateway, WooCommerce Services, Jetpack and WooCommerce core, and switch themes to something like Twenty Nineteen, are you able to save changes to the mail configuration under those conditions?

When you say orders aren’t being updated with the tracking number, do you mean the tracking number within ShipStation isn’t showing up on the orders within WooCommerce.com, as here?
