Could I copy manual some files in others catalogs?

Because I read about basedir, and this function is very important for safety my website.

This its the same category description when you Add in admin menu: Product -> Category -> Add Parent Category

Witch normal main category problem do not is existing.

That’s not the problem.

The problem arises when the customer adds the main product to the cart and separately searches for accessories for this main product. If he does not select the checkboxes in the main tab of products with a discount. Only he will add them separately, then the set discount will not be added.

In other words..
If the customer does not manage and mark the discounted checkboxes in the main product, and adds the necessary items separately (which are subject to a price reduction), he does not finally get a discount in the cart.
