I also saw this on one of the site I manage – looks like either the app or the atom uploader assumes that the images will go into wp-content/uploads. But, if your settings have it set to anything else (such as just wp-content) then the two paths do not agree & you never see the pictures…
You may have to watch out for safe mode errors as well.
