We updated this morning and the same problem was occurring. Basically all post related pages from the admin time out.Are there any other known conflicts we should be aware of?

Thanks for jumping into this. I tried to replicate your solution, but even after saving and re-saving as you described, the custom sidebars don’t appear.I believe since WP automatically sorts the categories alphabetically, the plugin is seeing the first category as unassigned and skipping the rest.
In this example, where the custom sidebar is assigned to CUBA:

I have found when the assigned category (CUBA) is first alphabetically, it appears just fine.
