I see from the site that you’re in the process of doing something different, but if you’re still interested in getting the old site back up and running, I can probably help. I work more with oscommerce than WP and I’m sure the osc version in the plugin must be a fairly old.

In this case, I don’t think it was a general setting in the hosting as it hasn’t come up for any of the other clients’ sites.
The file in question didn’t actually exist (I wrote a couple of lines of php to echo the contents), so I decided to override it and everything has worked fine.
FYI – I just reproduced both the problem and the fix.

I have wordfence installed on about a dozen wordpress sites and in the last 24 hours they have all reported the wordfence readme.txt having been changed.
If you’re generating false positives with your own development/distribution, does that imply you’re not following best practice yourselves?

Suggestion for a future enhancement: option to scan expected files of out-of-date plugins in the same way as extra files.
