What do you mean you wanted to put a new blog on the server, A new install file? Or a new theme?
When you pulled the files from the original WordPress directory did you copy the WP-Config file? And when you copied the new files int?o the directory did you put the WP-Config file back into the directory

I have run into this myself, What I did was I backed up the theme folder and reinstall it sounds like a file may have gotten corrupted or changed.
You could also try and change the permissions to 777 to see if this yields any different response, But normally a reload of that theme directory will fix it.

In reply to: Auto-Update FailureWhat you could do as a possible remedy is download the core files again, Not the update and backup the WP-Config and the WP-Content Directory and replace the entire folder structure. It sounds like one of the files or folders may be corrupted or not allowing updates.

You can install with either user, The user just needs to have access to the WWW wheelgroup,
And for the second question the user that installs WordPress will access the files on the server. The specific user that WP creates manages the web end of the files.
There are two instances the front end and back end users. Front End is the user WP creates, Back End is the server based user or FTP user.

I know what your going through I’ve had this happen to me, It sound like the update is corrupting the core files. Are you using the automatic updater or doing this manually?
The HTaccess file is also another culprit that could be causing the confuzle.
