    投稿、そしてわざわざ再現作業までして頂きまして、大変ありがとうございます。こちらの場合、ゴミ箱に入れたり両言語のページを作ったりという過程はなかったのですが…今回検証いただいた方法でも起こったのですね。
    いまだにはっきりした原因は分からないのですが、クライアント様には、前述の不具合の出ない方のやり方で操作して頂くよう連絡を入れました。個人的にプラグインを利用させていただく場合もちょっと気をつけて操作してみようと思います。

    No, I just added only that code into the bottom of pure twenty twelve theme function.php. No any other modification.

    Oh my testing environment was on lolipop server and the client work I found the issue first was minibird server. the versions of PHP and mySQL are not old, the default version from those services or currently formally supported by them.

    I am sorry it is actually a client work and it is impossible to provide the link right now. but I will try to provide any other useful information as I can so far.

    … OK, I’ve just now launched new wp site and tested there. Fortunately (?) the problem was reproducible there as well. https://diceproj.com/_sandbox/wordpress/

    WordPress version: 4.5.3 (latest)
    Bogo version: 2.8 (latest)
    other active plugins: Akismet, WP Multibyte Patch
    theme: Twenty Twelve 2.0 (latest)
    user: only one (me)
    permalink setting: … /test/%post_id%

    on the test website, first, I published one default post in Japanese, switched the admin language, then chose “Translate into English”. (same procedure which has problem as I mentioned above) now we can see Japanese version is OK, but when it is switched to English via language switcher, we may see the English version is doubled.

    Next, I added some php code to function.php to create custom post type (and localize it), and tried the same thing. and the same problem occurred.

    I put the php code on a single page on the website as well.
    I hope it helps you (and me, maybe us).

    ps) I noticed that on category archive page in English mode it seems there is no problem.
