Hi,
I just figured it out. The CSS classes were changed from qtrans_language_chooser to language-chooser.
When I changed that it positioned the flags at the right hand side of navbar.

1. I had to login as admin.
2. I saved again Permalinks and created a new .htaccess file with the content given in the box at the bottom of the page.

Thanks Laliz. I read that in some articles but I cannot get to Setting-Options-Permalink in my Wp-admin. The admin interface locked by design I guess. Is there another way to get to the permalinks settings?
