Never mind, I solved it myself.
Solution: Changed the following entry in define.php file of wp-pipes to suit my needs.
define( ‘OB_PATH_PLUGIN’, dirname( getcwd() ) . DS . ‘custom-wp-content-name’ . DS . ‘plugins’ . DS );
