If I just delete the product. then all the sku will be orphaned. Won’t it be auto-draft and after 7 days I can just delete orphaned variations. Will that work?

Is there no other way to add the original sku back?

Yes I’ve deleted orphaned variations.
I’ve also cleared Woocommerce transients and cleared expired transients:

Following your steps, in the exported document the sku exist but as AUTO-DRAFT:

But the sku is not in any of my draft products and my trash is empty.

How do I delete this sku?

I’m not using any other plugin for cross-sell feature. Just Woocommerce.

I’ve tested it on my staging website with the latest theme update v.3.1.4

Both staging site and real site doesn’t show cross-sell.

Apparently ISP in Malaysia has blocked maxcdn..
