Most probably this happens after the staging site is migrated to the live site manually (without using WP STAGING PRO) without following this guide precisely.

This is usually a caching issue, please make sure to clear the cache from the caching plugin you are using, and this issue should be resolved.

AlaaYou can install WordPress in a sub-directory, then your hosting provider can help you move this WordPress to the root of your server when you are ready.
Or you can do it on a sub-domain as well; check this answer; it could be helpful in that case.

To use the WP STAGING plugin, both the live and staging sites must be WordPress sites.
I think keeping the old sites’ files and redirecting requests to the new site via .htaccess as you mentioned, then installing a new WordPress in parallel to this old site would be the best thing to do.

AlaaBy default WP STGAING will create a copy of your live site’s database tables to be used as your staging site’s tables.
Do you mean after you updated WordPress on the staging site, you got the database tables duplicated? I don’t think this is the case; perhaps this extra copy of the tables was related to an orphaned staging site that wasn’t deleted in the past for some reason.

We don’t have this feature in WP STAGING plugin, I’ll log this as a feature request for further consideration in the future.
You might be interested in installing this plugin on the staging site to keep a log of all modifications made:
