I understand that I can customize all my content by using shortcodes, but is it possible to custiomize conditional content ? I mean I set automatic newsletter to send every new custom post type with a specific taxonomy term ; that given, how could I customize the content of the mail ?

For your information, I found a way to do this.
Instead of the custom checkbox, I created custom taxonomy.
Then, I can filter sending newly published custom post types that have this taxonomy checked.
It works like a charm.
