You do not need to select each checkbox individually when you select Europe as a region; all countries within Europe will automatically be included in the shipping method. The checkboxes are only used if you want to select specific countries within Europe.
From the screenshot, the settings appear to be configured correctly. It seems like there might be a plugin or theme conflict causing this issue. I attempted to replicate the problem on my test site using the same shipping zone setup, but everything is working fine on my end.
