Wrong CSS & JavaScript URLs in Head (Multisite with Domain Mapping)

On MultiSite with \WordPress MU Domain Mapping plugin, the CSS and JavaScrpit inserted in the header uses the primary multisite domain, rather than the mapped domain.
Can this be fixed?
NOTE: My theme and all other plugins on the site arle to generate the correcct URLs with the mapped domain.
