First, thanks for this plugin! Two questions:

    1. On a WordPress Multisite setup I guess I have to network activate the plugin to make sure all blogs are updated? Is there anything else to do?
    2. As I understand “migration” the former shortcodes are automatically removed and replaced by new syntax. Can I remove the plugin then after some time? Is there a log to see what posts have been changed?

I guess migration was kind of the wrong name for this plugin. It’s not an active migration but rather a passive one. It’s a replacement for VVQ but you need to leave it activated. It doesn’t go through and modify posts or anything, but rather it registers the shortcodes that VVQ used and has a tiny bit of code behind the scenes to map them over to the native embed functionality.

It basically makes [youtube] and the others be an alias for the built-in [embed] shortcode.

So yes, network activate it and then forget about it.
