WP125 breaks widget box

Just tried WP125 and when it went live, it broke the widget box pushing the ads out the bottom and leaving the box to maybe be 50 pixels deep.
I’m using an Elegant Themes theme, and the widget boxes have been tempermental. Is it the theme or the widget? Anyone know of any fixes?
