WP E-Commerce plugin incompatibility

I am trying to use Shortcodes Ultimate with a theme that uses the WP E-Commerce template. I think that this may be where the incompatibility lies as it seems to be very similar to an issue reported a while back.
I found this issue with the newest version of the plugin as well as an older version. I really love the changes you made in the latest version. You have done a really excellent job in this latest version and I would love to use this plugin. Any thoughts on how to enable the two plugins play well together?
