wp better security corrupting htaccess file

I had a lockout attempt yesterday and even though permissions were 444, it seems that wp security overwrote the htaccess file and it completely messed it up, giving 403 errors on the password forgot page, messing up permalinks, etc.
How can I prevent wp security making any file changes unless I do it manually?
can’t wp lockout ip addresses without htaccess?
