I would recommend you to perform a fresh reinstallation of your WordPress site:
1) Backup your database
2) Keep a note of any plugins you have installed
3) Keep a copy of any theme modifications you did (make sure to install the theme from a clean source too)
4) If you’re on cPanel/Plesk, perform a full backup just in case
5) Delete everything except for the /wp-content/uploads/ folder. Also check that there are no hidden files or folders in your public_html.
6) Perform a fresh WordPress 4.4.1 installation
7) Install your theme, your plugins, and make sure that your uploads folder is in the correct path.
8) Restore the database
Your WordPress site should now be fully working again with everything installed fresh from safe sources.
