WP 2.6 Doesn’t Find Single Post!

Oh, no!
I upgraded to 2.6 without reading some people posted about
issues that Wp 2.6 had with permalinks showing the index.php thingThis is my blog

https://personal.amy-wong.com/index.php/links/And my favorites page shows two post that have the word “favorite” in them:
https://personal.amy-wong.com/index.php/favorites/Categories aren’t working either. Weird thing is, Tags are working O_o
URGENT HELP?
