The plugin was created to be compatible with the normal WordPress search function, what you call the HTML search. It will be too much work for me to start making it compatible (if at all possible) with every custom search functions in any theme or other plugin out there.

But you are free to fork the plugin from https://github.com/RavanH/highlight-search-terms to create your own version and work on compatibility if you wish ??
