WordPress including branches, tags, trunk folders in my plugin's zip file

Hi I created a plugin and put it in my repository, all the plugin’s files are placed directly into the /trunk folder, while the other two folders contain nothing. The problem is that when I download the plugin it downloads the three folders, and when trying to activate the plugin WordPress will throw up an invalid header message. How can I fix this? Thanks.
