WordPress in subdirectory with custom domain issue

    I have a small issue. I’ve put my WordPress in subdirectory to separate blog from company WP installation. We have custom CDN domain, but there is no way to put url like cdn.domain.com/blog and all links are created to root domain and cdn obviously points to wrong resources. Is there any hook, or filter or whatever that I can use to overwrite this? Or maybe add an option to allow use of CDN in subdirectory?
